Normaly you have an Manuel on the Atmel Web site explainig it.

But you need a Windows Host to run the JLInk gdb server
but after you can connect to it with a linux station

I you really need to run everything over Linux I recommand to use a
BDI2000/BDI3000 or Ronetix
