No, this is not so clear at all. You can for example just program the
U-Boot image to flash using a JTAG debugger.

As mentioned before: please conatact  Atmel  support  with  questions
about or problems with the way Atmel recommends to do things.

Here we support the public U-Boot code only, not some vendor provided
(and most probably obsolete) versions.

Your statement is wrong. The images run perfectly fine here both on a
AT91RM9200-DK kit and on a couple of custom boards.
